I have a similar setup and solved the chugging thing by turning the first pod on my Fi2000 tuner to 1 and the second pod to 4

Make sure to get the RPM's up before 2nd. It's a big bad boy engine, doesn't want to go slow.

Decel pop is normal happens on stock pipes you just can't hear it. Ivan flash fixes it...I did a CO mood and that helped a lot. Overall Ivan's is the way to go. Chugging/surging could be a back pressure issue as well with the pipes. A few folks have had it on a certain brand can't but I can't recall which. That brand didn't have a cross pipe in it and some had issues. If it's really bad make sure the exhaust gaskets are seated correctly. That could also be a big issue.

For what it's worth I had 30t pulley and Ivan's and would still keep the 30t gearing over the stock on the Stryker... It just feels better imo. When you put a 240 on which most eventually do it also true ups the speedometer to read perfectly.

How would i know if the gasket is not position right? I thought by having backfiring when accelerating instead of decel.

Do you mean in the fuel tunning? The first option available.

I had chugging before the flash. Nothing since. I'm running swepts, intake and PCV.

See here: http://www.cobrausa.com/site_media/pdf/92-1770CL.pdf

I turned the first two dials down lower than recommended and it helped.

Yes, I have Ivan's flash with V&H big radius 2 into 2 and Cobra PowerFlo intake. No 30 tooth pulley. I'm not denying that it may improve performance, just saying that I personally don't need the 30t.

One thing that was mentioned above that I want to stress - this engine likes mid to high rpms. Don't follow the manual's suggested shift points - they're waaaayyyyy off! Don't cruise around at idle.
