So I am about to embark on swapping pipes, air intake and installing tuner this weekend. Should I be installing tuner first and logging some miles on the stock pipes and intake before the swap r can it all be done at once?

I did:

Pipes, then tuner and intake at the same time. The Tuner checks so many times a second for changes, so i don't think it matters if you do all 3 at once.

YOU can do it all at once but I would recommend that you just do the tuner first for a few days just to make sure that you do not have to exercising your warranty.
Once you know that yours is running with a better response and no popping continue to install the rest, this is my opinion. Always consider your warranty options with electronics.
