On the top of the forks, where is it aligned with the triple tree? Can someone post pictures of this so I have a reference?

Good question... I searched through the Service manual and couldn't find anything..... is it possible that it is self aligning?

Everything pretty much takes care of itself. If the triple trees aren't lined up then the wheel bolt won't go through.

Good call!! I have tweaked the front forks on a dirt bike several times... it is quite noticeable when you look at it from the side... not to mention it feels like you are riding sideways!

I was talking about height. How far up does the top of the fork stick out from the triple tree?

I believe the are flush with the top of the TT

just measured mine it is the thickness of a quarter (coin) above the outer edge of the triple tree.
