Running lean with Cobra Fi2000. What gives?

Well, guys, I put my shiny new exhaust on earlier this week and now there's trouble. A little background:

I drilled my stock exhaust a bit at first, no issues there. Then I got the Fi2000 CVT, installed that. No issues there. The old butt-dyno even told me it did some good with the low-rpm lugging through town.

Next I got the Baron's BAK put on there. That was a bit disappointing. The holes in the cover plate weren't tapped properly - I had to tap them out myself. For what that thing costs, you'd figure... well, anyway, I thought it made throttle response a bit snappier through the whole range.

Now, for the bit where it turns bad. I finally got my V&H Twin Slash Staggered pipes. In black. I put them on without any issues. They look fantastic. They sound great. But the bike's performance has gone a bit strange. It misses at odd times. Weird flat spots. If I'm accelerating hard through the gears, it's got some serious oomph and no issues. If I'm just cruising at 60 in 5th, it misfires at random.

It got really bad this morning when I was putting around in 2nd gear, 30-40mph. It was stuttering so bad I thought it was going to keel over. Quite a jerky ride. So I got home this morning and checked the spark plugs, and they're very, very white.

Obviously, I've got a problem. The question is, what else should I check before I start making angry calls to Cobra?

I talked to phil about this problem that myself and others on here are having a couple days ago still waiting to here back < I dont think they have a sloution yeat.
I to might try hooking the 02sensor back into the ECU and see what happens.

Post up your results... I am curious to see if that will help.
It didn't correct the problem. After it failed to correct the issue I went ahead and change out my stock air filter to the LA Choppers XXX. Now it does it in first gear too at about 25 mph. :(

On a positive note, the new big air system looks awesome.
I have the Cobra Swept Exhaust with the Fi2000R O2 and was having the same backfire/popping on deceleration between 37-43 MPH on second, third and sometimes 4th gears. I also tried hooking the O2sensor into the ECU but that did not help.

Does anyone else have the Cobra Exhaust and Fi2000R O2 (not the PowerPro auto tuner) combo? The Cobra settings of 2-5-5 don't seem to work and I have them now at 6-5-5 and it runs better but still have some backfire.
Now Cobra wants me to check and make sure the gaskets are sealed on the throttlebody.
Must be nice to be Cobra's test pilots. 8)

I'm less than enthused. I bought this thing so I wouldn't have to mess with it. Now I've been messing with it for weeks, my brand new pipes are blued all to crap, and it doesn't seem we're any closer to a solution.

edit: oh, and I'm worried about getting caught in traffic or riding on hot days because if it overheats I'm pretty sure my warranty is useless.
Cobras sending me a new unit. I doubt it will make a difference as it didn't for others. If it doesn't work I'll probably ask for my money back and try the power commander V w/ auto tuner.

You will absolutely not be disappointed with the auto-tune, works great, little pricey but worth it in my book, put 450 on since the upgrade and gas mileage is about 45 mpg's but still seems to have more power

Yeah I've been tweeking mine since it was installed and it still does not run right. Still have backfire on every gear on deceleration and I'm on 8-2-2 now. My question is, I bought my Fi2000R from PhatPerformance.com, would I send the part back to Cobra or PhatPerformance?
I've got a bone-stock 2011 stryker. Put the V&H staggers on it yesterday. So long as she's getting fuel, she runs fine.

When motoring down, pops and backfires bad, and cuts out at lower rpms.

In other words, the exact problems you guys are describing, but I'm running stock intake and computer.

Is there no way to just tell the computer to make the mix more fat? I'm beginning to lament the loss of carbs.
It's really looking like the V&H has something to do with this.
I also have a bone stock, brand new '11 with cobra swept pipes and the only down side is the stuttering/hesitation cruising around town in 2nd gear which I hear the Cobra Auto Tune clears up.

I haven't noticed any bad pop on a hard decel but I haven't put many miles on it yet although I downshifted while going down a steep hill and had zero popping.

I'll be adding a Cobra air intake soon and a Cobra auto tune as soon as the dealership gets it, (On order)
I'll let you know what the outcome is.

I also noticed most, a VERY large percentage of people posting about this did so in 2011 with very little complaint since then.
That alone tells me that maybe they got it right now???

Thanks, I studied that thread while deciding which unit to buy!!!
Did you get your new unit yet? Did it solve the problem?

I haven't got the Powerflow yet, next on the list, then a 30 tooth fwd pulley then...

Anyway, It certainly appears that they are getting the thing dialed in.
It's unfortunate that the customer has to be the test dummies though.

AR- np.. I'll give ya phil's # if ya want it. And no, I havn't received my "new" unit back... Phil said it was "accidentally" sent regular mail, not priority post... so.. I'm still waiting... maybe i'll get it today... may be Tuesday.. *sigh*..

Well I received my "new" unit and installed it... read about it in the other thread... didn't want to post it twice.
Just for statistics sake.

Just installed the PowrPro autotuner and the Powrflo intake, have stock exhaust but seriously drilled out. I have no issues at all, bike runs better.
